What's the main plot? Time travel? Smokie? Destiny?
I'm no theologian, but I think the main plot is Good vs Evil, God vs Satan. There are just too many parallels to be coincidence. I think all of the other things (time travel, multi/parallel universes, destiny) are all sub-plots.
1. MiB = Satan (the outcast Angel). He hates Jacob, wants to kill him & go back home. He created the whole "loophole" about getting the O6 to go back to the island.
2. Jacob = Jesus.
3. Apostles = many of the main characters could be considered Apostles.
a. Ben = Judas.
b. I'm sure other Lost characters can be matched to other specific Apostles, but no time to research...and again, I'm no theologian.
4. Revelations = the big war coming, what side are you on.

I've since come across the posts regarding the Old Testament twins story of Jacob & Esau. I think that works well too, maybe even better up to this point. But I don't believe in the idea of two Lockes (one MiB & one Jacob) battling each other (too weird for me). But, thinking of the big war coming, I believe this fits Revelations which is about the anti-Christ (MiB) rising up & the final battle of good vs evil. So, this makes more sense to me in the long run.
