We now know why Faraday was crying in Episode 2. He knew in 1996 that Desmond was coming from the future to see him. But, one can never really be sure it will happen until it actually does. He and Des most have spoken about 2004 and being on the island with the survivors of Oceanic 815. When Faraday saw the crash reported on TV, he knew Des was telling him the truth and that he knew that he had to go on that trip to the island.
It all makes since now why he was crying, he was happy. Happy because he knew time travel was possible and now he had proof. He could have been crying because he was really freaked out too!!
