Is jack´s father dead or not? In the last episode of season 3 Jack is having a dispute with another doc at the hospital where he is referring to his father as he where still alive..........??????

Jack's father is dead. He was dead in the morgue, he was dead in the coffin, he was dead on the plane.

Jack is kinda lost mentally after the mistake of his life (leaving the island), hes on Oxyconton? and is drinking which does not help the mental capacity. When he tells the doc to go find his dad and see who's drunker, they show the docs face, its an expression of "oh cmon", "give me a break", "this guy is losing it", etc. He is dead. The island/Jacob is using the image of his father to lead him to caves in S1 and for some reason is in the chair where Jacob is supposed to be in S04E01. The island can use any image of anyone dead or alive, Walt, Boon, Yemmy, etc.
