I was rewatching season 2 and in the season finale- Live Together, Die Alone I noticed two things.
1. When the hatch explodes and the sky turns purple, they show the losties and the others. The Others and the five + Michael that went to the others to get Walt back are all suprised and confused by what's going on but if you notice Ben's face, the look on it is not of suprise or anything but recognition like he knows what's happening. There is also a touch of "oh crap" in it. So I think that when the Losties caught him and locked him in the hatch and he got out to help Locke, he acted like he had no idea what the hatch was and what it was for. Then in season 3 when we learn about his background we see that he was connected to the dharma intiative so he has to know about the hatch. So, it makes me wonder why he and/or the original others allowed the men who worked the hatch- Kelvin, Radsinky, and finally Desmond to continue being there unless they didnt know how to get inside.

2. When Ben sends Michael on his way, he tells him to stay on a specific bearing and he will be rescued. Michael asks him, "So I gotta stay on that bearing and I'll be rescued?" Ben replies yes, but the way he says it, it sounds more like, "Yeah, sure, whatever." Like he's not being entirely truthful. So it makes me wonder if Michael already knew about the freighter or maybe when Ben said he had a man on the frieghter, he meant the man in the video that he showed Locke that was with Penelope's father. I think Ben knew about the frieghter before Michael left the island but that Michael didnt know about until he left. Ben could have contacted him on the boat via the boat's radio by having the looking glass people temporarily turn off the scrambler then tell michael about the frieghter and have him be Ben's spy by blackmailing him or something like the way he got Sayid to kill for him in the flashforward this season.
