Anyone find it odd that Desmond and Sayid are still the only ones (besides Michael) that are off the Island? Why did they take them when Dan said they weren't there to rescue any of them?

Oh ya, I think Ben needed info from both of them. From Desmond he needed Penny's whereabouts and from Sayid he needed to get the trust of the captian maybe?

Ben had nothing to do with Sayid and Desmond getting to the freighter. And why does he need Sayid to get the trust of the captain if he already has a spy on the boat?
Jack, Sayid and company found Frank, he told them he successfully landed the helicopter. So far, Frank is the only one who seems to be genuinely helping the Losties, so he agreed to take some people back to the freighter. Sayid and Desmond got aboard and were taken to the freighter.
No one else has been able to leave the island because Frank has been occupied doing his job and flying around Keamy and his people.

Do you think Ben is now helping the Losties?

If by helping you mean using them to his advantage by manipulating them? Then yes.

They were on the boat before Alex died, so why would Ben set up Desmond to find out where Penny is? That's just too convoluted.
