Well, I guess Locke really did blow up the submarine. I was so convinced that he had that thing stashed away somewhere secret and safe for a "rainy day" or bargaining chip, but it looks like TPTB only made it seem slightly possible that John hadn't actually destroyed it. Otherwise, I think now that he's desperate to get off the Island, he'd recall he had a sleek little sub hidden underwater somewhere.

If Locke didn't blow-up that sub, Ben would have while Jack and Juliet were on it just like Ben had no problem killing Keame and allowing the freighter to be destroyed. Ben was probably hoping the helicopter would be on the freighter when it blew-up. I don't think anyone but the chosen ones (Richard, Ben, and the Others) get to come and go.

Even if Locke didn't blow up the sub, it wouldn't have gone through time with them. All that went was the people, what they had on them, and the zodiac that they were on.

I've watched all the "missing pieces" episodes lately and there was one ep with Juliet and Jack in Jack's tent. Jack said Locke blew up the sub and the Juliet looked strange at him and said "Did he?". But in a question-type-of-way. So I guess the sub is still there.
