Anyone remember this line from "The Man Behind the Curtain" in season 3? I think rewatching this episode may give us some more insights, now that we know about Ben's situation in Dharma.
Roger Linus seemed genuinely apologetic when he was speaking to Juliette. So did he improve after that point, and Ben can only vividly recall his father as a harsh man who beat him and was constantly angry with him? Is there more to it then that?
Or do we take the line at face value and assume Roger went back to his usual ways after this point. Or that Ben returned to the DI immediately after being healed. Maybe he stayed with the Others for a while, hence why he doesn't remember or know what happened to Annie.
